Check Wordpress Plugin/Theme Updates through the regular WP way
Extending Wordpress with a custom Update Server, and hook into update check routines has no effect on how WP Toolkit evaluates possible Updates.
Probably a good change is to make WP Toolkit work with WP Core Routines
