Actually, there should not be any manually added included configuration files in that directory. Instead, custom directives for Nginx or Apache should be added to the "Additional Apache and Nginx Directives" fields in the "Apache and Nginx Settings" dialog.
This feature request has only received a very few votes through many years. For this reason we must decline it.

It would be easier to simply migrate all files that Plesk doesn't know about but are located inside the conf directory.
