This behavior is implemented for all APS apps since Plesk 12.1. We encourage you to install Plesk 12.1 preview and let us know what you think about this behavior.

I strongly feel that this should be installed in root by default, and if choosing a subfolder, an experienced would know that and will want to install it to a subfolder.. with that being said, they would actually know to press custom and create the subfolder installation.. Please fix this, it will help TREMENDOUSLY :)
