Ability to change favicon.ico for Plesk on permanent basis
At this moment you can change favicon.ico by replacing /usr/local/psa/admin/htdocs/favicon.ico, however it will be replaced on Plesk update.
It is also not possible to make it permanent using custom theme from Plesk branding guide.
Please make a way to customize favicon.ico on permanent basis
This functionality is now available in the latest Plesk Obsidian 18.0.45. You can find additional information in Plesk Documentation.

I'm really disappointed with what you've done regarding the ability to add branding on Obsidian verses previous versions. Please make a start towards putting this right by at least allowing the favicon to be branded!

I would also like to upload mine if you can make it accessible through File Manager or on the Virtual Host Template to access the default there and upload it like you upload your own default template that are only active to new domains that are added.

Yes, a very important feature to be able to use custom favicons and distinguish a Plesk browser tab from – for example – sites hosted with Plesk. So it is crucial for the favicon.ico to stay and not be deleted. Another thing: no matter how I tried, the favicon.ico was a bit smaller from all other icons in my browser. I presume, it is the lack of other versions of a favicon, like PNG for different use-cases (iOS, Opera etc. included).

It will be overwritten by Plesk update. The way to make changes permanent is required.
